DNA methylation instability by BRAF-mediated TET silencing and lifestyle-exposure divides colon cancer pathways [tumor, paired normal]

(Submitter supplied) Promoter hypermethylation divides colon cancers into subtypes with and without a CpG island methylator phenotype (CIMP). Here, we performed genome-wide DNA methylation profiling of colonic normal and tumor tissues to dissect development of CpG hypermethylation in colon carcinogenesis. This identified age-environment related versus genetically driven CpG hypermethylation, the latter being associated with CIMP cancers. more...

DNA methylation profiling of lung adenocarcinomas and patient-matched non-malignant lung

(Submitter supplied) Gene function in cancer is often cell type-specific. The epithelial cell-specific transcription factor ELF3 is a documented tumour suppressor in many epithelial tumours yet displays oncogenic properties in others. Here, we show that ELF3 is an oncogene in the adenocarcinoma subtype of lung cancer (LUAD), providing genetic, functional, and clinical evidence of subtype specificity. We discover a region of focal amplification at chromosome 1q32.1 encompassing the ELF3 locus in LUAD which is absent in the squamous subtype. more...

Aberrant transcriptomes and DNA methylomes define pathways that drive pathogenesis and loss of brain laterality/asymmetry in schizophrenia and bipolar disorder [Illumina]

(Submitter supplied) Although the loss or reversal of brain laterality is one of the most consistent modalities in schizophrenia (SCZ) and bipolar disorder (BD), its molecular basis remains elusive. Our limited previous studies indicated that epigenetic modifications are key to the asymmetric transcriptomes of brain hemispheres. We used whole-genome expression microarrays to profile post-mortem brain samples from subjects with SCZ, psychotic BD [BD(+)] or non-psychotic BD [BD(-)], or matched controls (n=10/group, corresponding to different brain hemispheres) and performed whole-genome DNA methylation (DNAM) profiling of the same samples (n=3-4/group) to identify pathways associated with SCZ or BD(+) and genes/sites susceptible to epigenetic regulation. more...

Genome-wide DNA methylation profiles of 20 paired (normal and varicose) vein samples from the patients with varicose vein disease.

(Submitter supplied) To identify genes involved in the formation of a pathological phenotype of varicose veins, we attempted to analyze the methylome of their constituent cells and compare it to the methylome of normal veins from the same patient. We identified a number of genes of extracellular matrix remodeling and cell-cell communication whose methylation status was significantly changed in disease condition.

An epigenetic panel of NEFH and HS3ST2 relates to overall survival in human ovarian cancer .

(Submitter supplied) We used methylation DNA arrays to observe the genomic wild methylation profiles in 31 malignant ovarian tumors. After validations, we selected, NEFH and HS3ST2. We used bisulfite pyrosequencing to expose methylation status for 84 independent samples. Kaplan–Meier survival and Cox regression analysis estimates the association with ovarian cancer outcome. We discovered patients with high methyatlion of two genes, had a shorter median 5-years overall survival. more...

Blood samples as a surrogate of brain methylation

(Submitter supplied) Epigenomic landscapes are variable between cells and tissue types and, fluctuate in time according to a number of factors such as the age related, environmental or nutritional factors among others. Existing biobanks that archive longitudinally assessed and correctly phenotyped samples have not stored exposure-disease relevant target tissue but DNA from peripheral sources such as the whole blood or buccal cells. more...

Potential roles of DNA methylation in the initiation and establishment of replicative senescence revealed by array-based methylome and transcriptome analyses [methylation]

(Submitter supplied) Cellular senescence is classified into two types; replicative and premature senescence. Gene expression and epigenetic changes are different in types of senescence, replicative and premature senescence, and cell types. Normal human diploid fibroblast TIG-3 cells were often used in cellular senescence research, however, their epigenetic profiles were not fully understood. To elucidate how cellular senescence is epigenetically regulated in TIG-3 cells, we analyzed gene expression and DNA methylation profiles among three types of senescent cells, namely, replicative senescent, RAS-induced senescent (RIS) and non-permissive temperature-induced senescent SVts8 cells, using gene expression and methylation microarrays. more...

Methylation RIKEN-cohort

(Submitter supplied) BACKGROUND: Obesity is associated with changes in fat cell gene expression and metabolism. What drives these changes is not well understood. We aimed to explore fat cell epigenetics, i.e., DNA methylation, as one mediator of gene regulation, in obese women. The global DNA methylome for abdominal subcutaneous fat cells was compared between 15 obese case (BMI 41.4?±?4.4 kg/m(2), mean?±?SD) and 14 never-obese control women (BMI 25.2?±?2.5 kg/m(2)). more...
