Fiber and NMJ / synaptic gene expression comparisons in rat extraocular muscle (EOM) and tibialis anterior (TA) muscle.

(Submitter supplied) Purpose: To examine and characterize the expression profile of genes expressed at the neuromuscular junctions (NMJs) of extraocular muscles (EOMs) in comparison to the NMJs of tibialis anterior muscle (TA). Methods: Adult rat rectus EOMs and TAs were dissected, flash-frozen, serially sectioned and stained for acetylcholinesterase to identify NMJs. Approximately 6000 NMJs for EOM (EOMsyn) and 6000 NMJs for TA (TAsyn) and equal amounts of NMJ-free fiber regions (EOMfib, TAfib) and underlying myonuclei were captured using laser capture microdissection (LCM). more...

Laser microdissection and microarray analysis of the hippocampus of Rasgrf1 knockout mice

(Submitter supplied) We used manual macrodissection or laser capture microdissection (LCM) to isolate tissue sections of the hippocampus area of Ras-GRF1 wild type and knockout mice brains, and analyzed their transcriptional patterns using commercial oligonucleotide microarrays. Comparison between the transcriptomes of macrodissected and microdissected samples showed that the LCM samples allowed detection of significantly higher numbers of differentially expressed genes, with higher statistical rates of significance. more...

Laser Capture Microdissection of Hyperlipidemic Mouse Aorta Atherosclerosis

(Submitter supplied) Atherosclerosis is a transmural chronic inflammatory condition of small and large arteries that is associated with adaptive immune responses at all disease stages. However, impacts of adaptive immune reactions on clinically apparent atherosclerosis such as intima lesion (plaque) rupture, thrombosis, myocardial infarction, and aneurysm largely remain to be identified. It is increasingly recognized that leukocyte infiltrates in plaque, media, and adventitia are distinct but their specific roles have not been defined. more...

Expression profiling of extraocular muscles

(Submitter supplied) The extraocular muscles (EOM) are anatomically and physiologically distinct from other skeletal muscles. EOM are preferentially affected in mitochondrial myopathies, but spared in Duchenne's muscular dystrophy. The anatomical and pathophysiological properties of EOM have been attributed to their unique molecular makeup: an allotype. We used expression profiling to define molecular features of the EOM allotype. more...

Single-nucleus RNA-seq identifies transcriptional heterogeneity in multinucleated skeletal myofibers

(Submitter supplied) While the majority of cells contain a single nucleus, cell types such as trophoblasts, osteoclasts, and skeletal myofibers require multinucleation. One advantage of multinucleation can be the assignment of distinct functions to different nuclei, but comprehensive interrogation of transcriptional heterogeneity within multinucleated tissues has been challenging due to the presence of a shared cytoplasm. more...

Stochastic profiling of matrix-attached MCF10A-5E cells in 3D culture

(Submitter supplied) The objective of this study was to profile the gene-regulatory heterogeneities of breast epithelial cells grown in an ECM-rich environment. The approach was to use stochastic profiling (Janes et al., Nat Methods 7(4):311-7 [2010]) to collect 10-cell pools of ECM-attached cells obtained by laser-capture microdissection and measure fluctuations in the 10-cell-averaged measurements to infer heterogeneous regulatory states.

Spatial transcriptomics in embryonic mouse diaphragm muscle reveals regional gradients and subdomains of developmental gene expression

(Submitter supplied) Embryonic mouse diaphragm is a primary model for studying myogenesis and neuro-muscular synaptogenesis, both of which represent processes regulated by spatially organized genetic programs of myonuclei located in distinct myodomains. However, a spatial gene expression pattern of embryonic mouse diaphragm has not been reported. Here we provide spatially resolved gene expression data for horizontally sectioned embryonic mouse diaphragms at E14.5 and E18.5. more...
