The effect of freeze-thaw cycles on gene expression levels in lymphoblastoid cell lines

(Submitter supplied) Epstein-Barr virus (EBV) transformed lymphoblastoid cell lines (LCLs) are a widely used renewable resource for functional genomic studies in humans. The ability to accumulate multidimensional data pertaining to the same individual cell lines, from complete genomic sequences to detailed gene regulatory profiles, further enhances the utility of LCLs as a model system. However, the extent to which LCLs are a faithful model system is relatively unknown. more...

The effects of EBV transformation on methylation levels

(Submitter supplied) Epstein-Barr virus (EBV)-transformed lymphoblastoid cell lines (LCLs) provide a conveniently accessible and renewable resource for functional studies in humans. The ability to accumulate multidimensional data pertaining to the same individual cell lines, from complete genomic sequences to detailed gene regulatory profiles, further enhances the utility of LCLs as a model system. A lingering concern, however, is that the changes associated with EBV transformation of LCLs reduce the usefulness of LCLs as a surrogate model for primary tissues. more...

Reprogramming LCLs to iPSCs Results in Recovery of Donor-Specific Gene Expression Signature

(Submitter supplied) Renewable in vitro cell cultures, such as lymphoblastoid cell lines (LCLs), have facilitated studies that contributed to our understanding of genetic influence on human traits. However, the degree to which cell lines faithfully maintain differences in donor-specific phenotypes is still debated. We have previously reported that standard cell line maintenance practice results in a loss of donor-specific gene expression signatures in LCLs. more...

Statin induced changes in gene expression in EBV-transformed and native B-cells

(Submitter supplied) Statin-induced gene expression differences observed in LCLs may be influenced by their transformation, and thus differ from those observed in native B-cells. To assess this possibility, we prepared LCLs and purified B-cells from the same donors, and compared mRNA profiles after 24hr incubation with simvastatin (2µM) or sham buffer.

Differential gene expression patterns of EBV infected EBNA-3 positive and negative human B lymphocytes

(Submitter supplied) The genome of Epstein-Barr virus (EBV) encodes 86 proteins but only a limited set is expressed in EBV-growth transformed B cells, termed lymphoblastoid cell lines (LCLs). These cells proliferate via the concerted action of EBV nuclear antigens (EBNAs) and latent membrane proteins (LMPs), some of which are rate limiting to establish a stable homeostasis of growth promoting and anti-apoptotic activities. more...

Exon-Level Expression Data from Primary B Cells, Early Proliferating EBV-infected B Cells and Lymphoblastoid Cell Lines

(Submitter supplied) Eptstein-Barr Virus, an oncogenic herpesvirus, infects and immortalizes human B cells in culture into indefinitely-proliferating LCLs. We examined the gene expression of primary B cells during the process of infection and growth transformation at the exon level to analyze early and late virus-induced changes in expression and exon usage.

Gene expression profiling of the response to interferon beta in EBV-transformed and primary B cells of patients with multiple sclerosis

(Submitter supplied) To identify gene expression changes and pathways induced by interferon-β (IFN-β) in B cells, we studied the in vitro response of EBV-transformed B cells (lymphoblast cell lines-LCLs). LCLs were derived from an MS patient repository. Whole genome expression analysis identified 115 genes that were more than two-fold differentially up-regulated following IFN-β exposure, with over 50 novel IFN-β response genes. more...

H3K27ac ChIP-Seq and mRNA-Seq analysis of five human B-lymphoblastoid cell lines (LCLs) prepared from the same healthy male individual (CEPH/UTAH).

(Submitter supplied) Purpose: We examined the extent and nature of non-genetic variability at the gene regulatory activity and gene expression levels in isogenic LCLs, highlighting features of the LCL model that might aid the rational design of genetic association studies. Brief method: H3K27ac ChIP-Seq: Crosslinked chromatin corresponding to 5 million cells was immunoprecipitated with 2.5 ug anti-histone H3 (acetyl K27) antibody (Abcam, cat. more...

Variability of gene expression profiles in human blood and lymphoblastoid cell lines

(Submitter supplied) Readily accessible samples such as peripheral blood or cell lines are increasingly being used in large cohorts to characterise gene expression differences between a patient group and healthy controls. However, cell and RNA isolation procedures and the variety of cell types that make up whole blood can affect gene expression measurements. We therefore systematically investigated global gene expression profiles in peripheral blood from six individuals collected during two visits by comparing five of the following cell and RNA isolation methods: whole blood (PAXgene), peripheral blood mononuclear cells (PBMCs), lymphoblastoid cell lines (LCLs), CD19 and CD20 specific B-cell subsets. more...

Ethanol treatment of lymphoblastoid cell lines from alcoholics and non-alcoholics causes many subtle changes in gene expression

(Submitter supplied) Compared gene expression in lymphoblasoid cell lines from alcholics and controls and 24 hr treatment with ethanol. To elucidate the effects of a controlled exposure to ethanol on gene expression, we studied lymphoblastoid cell lines (LCLs) from 21 alcoholics and 21 controls. We cultured each cell line for 24 h with and without 75 mM ethanol and measured gene expression using microarrays. Differences in expression between LCL from alcoholics and controls were modest, but included 13 genes previously identified as associated with alcoholism or related traits in one or more GWAS, including KCNA3, DICER1, ZNF415, Catalase and PPARGC1B. more...
