A systematic analysis of the time series gene expression in TGF-beta induced EMT by Next-generation sequencing

(Submitter supplied) The goal of this study is to characterize time course gene expression profiles during TGF-beta induced EMT. In particular, we aim to identify and characterize master transcription factors regulate the transition into partial-EMT state.

Expression profiling of 40 NSCLC cell lines

(Submitter supplied) INTRODUCTION: CDKN2A (p16) inactivation is common in lung cancer and occurs via homozygous deletions, methylation of promoter region, or point mutations. Although p16 promoter methylation has been linked to KRAS mutation and smoking, the associations between p16 inactivation mechanisms and other common genetic mutations and smoking status are still controversial or unknown. METHODS: We determined all three p16 inactivation mechanisms with the use of multiple methodologies for genomic status, methylation, RNA, and protein expression, and correlated them with EGFR, KRAS, STK11 mutations and smoking status in 40 cell lines and 45 tumor samples of primary non-small-cell lung carcinoma. more...

Direct regulation of alternative splicing by SMAD3 through interaction with PCBP1 is essential for the tumor-promoting role of TGF-beta

(Submitter supplied) To assess the global impact of TGF-beta on alternative splicing, we conducted RNA-seq of total RNAs isolated from various lines of HeLa cells that were generated for this study and treated without or with TGF-beta and EGF. Using rMAT tool from the RNA-Seq data and annotation of transcripts in GTF format, we identified differential alternative splicing events between untreated and treated cell lines. more...

Analysis Of The TGFb-Induced Program In Primary Airway Epithelial Cells Shows Essential Role Of NF-kB/RelA Signaling Network In Type II Epithelial Mesenchymal Transition

(Submitter supplied) The airway epithelial cell plays a central role in coordinating pulmonary response to injury and inflammation. Here, transforming growth factor-b (TGFb) activates gene expression programs to induce stem cell-like properties, inhibit expression of differentiated epithelial adhesion proteins and express mesenchymal contractile proteins. This process is known as epithelial mesenchymal transition (EMT); although much is known about the role of EMT in cellular metastasis in an oncogene-transformed cell, less is known about Type II EMT, that occurring in normal epithelial cells. more...

Transcriptome analysis of CMT64 cells following TGF-β and/or TNF-α treatment.

(Submitter supplied) We have previously demonstrated that TNF-α, a proinflammatory cytokine, enhances TGF-β-mediated EMT in A549 human lung cancer cells. RNA-sequencing analysis on CMT64 cells following TGF-β and/or TNF-α treatment revealed a subset of genes possibly regulated by TGF-β and/or TNF-α.

Mnt Represses Epithelial Identity To Promote Epithelial to Mesenchymal Transition

(Submitter supplied) The multi-step process of epithelial to mesenchymal transition (EMT), whereby static epithelial cells become migratory mesenchymal cells, is heavily involved in development, wound healing, and disease states. Despite the major involvement of basic helix-loop-helix (bHLH) transcription factors (TFs) in cell-fate determination, few have examined them for their involvement in fundamental processes that require EMT. more...

Interaction with ZMYND11 mediates opposing roles of Ras-responsive transcription factors ETS1 and ETS2

(Submitter supplied) Aberrant activation of RAS/MAPK signaling is a driver of over one third of all human carcinomas. The homologous transcription factors ETS1 and ETS2 mediate the activation of gene expression programs downstream of RAS/MAPK signaling. ETS1 is important for oncogenesis in many tumor types. However, ETS2 can act as an oncogene in some cellular backgrounds, and as a tumor suppressor in others, and the molecular mechanism responsible for this cell-type specific function remains unknown. more...

The gene regulation of SPANXA in lung cancer

(Submitter supplied) SPANXA is identified as a cancer-testis antigens expressed in normal testis but dysregulated in various tumors. It plays unknown roles. This study sought to investigate the effects of the nuclear protein, SPANXA, on the biological behavior and global gene expression profiles of lung cancer cells. Expression microarray and bioinformatics analyses indicated that SPANXA mainly regulated genes involved EMT pathways in CL1-5 cells, a pattern that correlated with the altered behavior of CL1-5 cells observed after overexpressed SPANXA. more...

Genome-wide analysis of gene expression in MDA-MB-231 cells treated with cholesterol synthesis inhibitors

(Submitter supplied) The hypothesis tested in this experiment was that a statin caused a larger shift in genes associated with pluripotency when compared with a Δ-24 oxidoreductase. It was theorized that the effect of the statin would be greater since the enzyme inhibition takes place proximal to the pathway branch involved in signal isoprenylation, whereas the oxidoreductase inhibits distal to this branch.
