Endothelial gene expression analysis after silencing LOXL2 using siRNAs

(Submitter supplied) Impaired or excessive growth of endothelial cells contributes to several diseases. However, the functional involvement of regulatory long non-coding RNAs in these processes is not well defined. Here we show that the long non-coding antisense transcript of GATA6 (GATA6-AS) interacts with the epigenetic regulator LOXL2 to regulates endothelial gene expression via changes in histone methylation. Using RNA deep sequencing, we find that GATA6-AS is up-regulated in endothelial cells during hypoxia. more...

Assay for Transposase-Accessible Chromatin with high throughput sequencing (ATAC-Seq) reveals lncRNA MANTIS important for the angiogenic function of endothelial cells

(Submitter supplied) The angiogenic function of endothelial cells is tightly regulated but the impact of long non-coding RNAs (lncRNA) remains unclear. The lncRNA yielded to be an epigenetically restricted endothelial lncRNAs. Here, the chromatin accessibility after knockdown of MANTIS was investigated. It revealed changes on chromatin accessibility on several promoters which are known to be important for endothelial angiogenic function.

Human endothelial polyA+ RNA expression analysis

(Submitter supplied) The human genome harbors a large number of sequences encoding for RNAs that are not translated but control cellular functions by distinct mechanisms. The expression and function of the longer transcripts namely the long non-coding RNAs (lncRNAs) in the vasculature is largely unknown. Here, we characterized the expression of lncRNAs in human endothelial cells and elucidated the function of the highly expressed metastasis-associated lung adenocarcinoma transcript 1 (MALAT1; also known as MALAT-1 or NEAT2). more...

Long non-coding RNA profiling in 6 cell types

(Submitter supplied) To identify endothelial cell (EC)-enriched long noncoding RNAs (lncRNAs), gene expression analysis was conducted on two EC cell types and 4 non-EC cell types. Specifically, the EC cell types were human umbilical vein endothelial cells (HUVEC) and human dermal microvascular endothelial cells (HMVEC). The 4 non-EC cell types were human aortic smooth muscle cells (HASMC), Fibroblasts, Hepatocytes, and keratinocytes. more...

Comparison of STEEL siRNA-treated and control siRNA-treated human endothelial cells

(Submitter supplied) To determine the role of STEEL in endothelial cell (EC) gene regulation, gene expression analysis was conducted on control and STEEL siRNA-treated human dermal microvascular endothelial cells (HMVECs) and human umbilical vein endothelial cells (HUVECs). A total of 225 protein-coding genes were downregulated and 80 were upregulated when both EC types were grouped for analysis. In HMVEC alone, 544 protein-coding genes were downregulated and 218 were upregulated. more...

GATA6-AS1 Regulates GATA6 Expression to Modulate Human Endoderm Differentiation

(Submitter supplied) Transcriptome analysis has uncovered a series of long noncoding RNAs (lncRNAs) transcribed during cell differentiation. Here, we uncovered lncRNA GATA6-AS1 is a functional lncRNA in definitive endoderm (DE) differentiation. We found GATA6-AS1 positively regulated the expression of endoderm key factor GATA6, which was different from previous reports in other biological contexts. Further investigation showed GATA6-AS1 interacted with SMAD2/3 and recruited SMAD2/3 to the promoter region of the GATA6 gene locus. more...

Human extended pluripotent stem cells can be obtained and maintained by converting conventional embryonic stem cells using the combo of chemicals, however, the transition and culture system is based on feeder and the mechanism during the acquisition of extended pluripotency is largely unknown. more...

Impact of HypERrlnc Knockdown on the human pericyte transcriptome

(Submitter supplied) Pericytes are essential for vessel maturation and endothelial barrier function. Long non-coding RNAs (lncRNAs) regulate endothelial cell function, but their role in pericyte biology remains unexplored. Here we characterize the human pericyte transcriptome following knockdown of lncRNA HypERrlnc (RP11-65J21.3).

Long non-coding RNA TYKRIL controls pericyte function and survival in the cardiovascular and central nervous system through regulation of p53 activity and PDGFRß expression

(Submitter supplied) Vessel maturation is dependent on platelet derived growth factor (PDGF), which signals via tyrosine kinase receptors and facilitates recruitment of pericytes. Long noncoding RNAs (lncRNAs) regulate endothelial and smooth muscle cell properties, but their role in pericyte function is unclear. Using RNA sequencing, we identify the hypoxia induced lncRNA “Tyrosine kinase receptor inducing lncRNA” (TYKRIL) as a species conserved lncRNA which regulates pericyte function by controlling PDGF receptor beta (PDGFRß) expression in vitro, in vivo and in human disease. more...

The effect of bisphenol A on human prostaspheres derived from primary prostate epithelial cells

(Submitter supplied) Bisphenol A is an environmental xenoestrogen commonly known as an endocrine disruptor. We previously reported BPA-treated human primary prostate epithelial cell derived prostaspheres had larger size, exhibited clonogenicity, and showed increase in stem cell marker expression. Results reveal the molecular basis of BPA action in human prostate stem-progenitor cells.

Lysyl oxidase-like 2 depletion effect on MDA-MB-231 cells

Analysis of MDA-MB-231 cells depleted for Lysyl oxidase-like 2 (LOXL2). LOXL2 is a member of the Lysyl oxidase family of copper-containing enzymes that catalyze the oxidative deamination of epsilon-amino groups in lysines. Results provide insight into the role of LOXL2 in transcriptional regulation.

ChIP-Seq experiments of KLF5, GATA4 and GATA6 in YCC3/AGS/KATOIII cell lines

(Submitter supplied) Three transcription factors KLF5, GATA4 and GATA6 are recurrently amplified in multiple gastric cancer cohorts, representing one type of lineage-survival oncogenes in gastric cancer. ChIP-Seq analysis of these three factors in multiple cell lines revealed that significant number of genomic sites are co-occupied by KLF5 and GATA4 and/or GATA6. Integrative analysis of ChIP-Seq and gene expression identified several targets of the three transcription factors in both cell lines and primary tumors, including HNF4A. more...
