A Cell Atlas of the Drosophila ovary

(Submitter supplied) Single-cell RNA sequencing of adult Drosophila ovary using the 10X platform. Ovaries were dissociated to single cells and Single-cell libraries were generated for 435 cells (dataset1), 8326 cells (dataset2) or 5412 cells (dataset3). Cells were sequenced at a depth of~540,000 reads per cell (dataset1), ~40,000 reads per cell (dataset2) or ~ 70,000 reads per cell (dataset3). We identified transcriptomes of 26 distinct cell populations including the stem cells of the germline and the follicle cell lineage as well as three distinct subtypes inner germarial sheath cells, polar cells, stalk cells and subpopulations of main body follicle cells.

Escort Cells scRNA-seq

(Submitter supplied) Drosophila ovarian Follicle Stem Cells (FSC) present an excellent paradigm for understanding how a community of active stem cells maintained by population asymmetry is regulated. Here we describe single-cell RNA sequencing studies of a pre-sorted population of cells that include FSCs and the neighboring cell types, Escort Cells (ECs) and Follicle Cells (FCs), which they support. Cell-type assignment relies on anterior-posterior (AP) location within the germarium. more...

Single-cell RNA sequencing of escort cells (ECs) in Drosophila ovaries

(Submitter supplied) Escort cells (ECs) in the Drosophila ovaries showed important functions in modulate germline cysts differentiation, as germline cysts differentiation niche, yet their subtypes and functions to germline cysts were still little known. Through single cell RNA-sequencing analysis, here we provide a comprehensive analysis of cellular diversity and functions of ECs in adult Drosophila germariums. We identify 2 EC subtypes with different gene expression and functions, further tested through EC subtypes-specific gene RNAi. more...

Single-cell RNA sequencing of adult Drosophila ovary identifies transcriptional programs governing oogenesis

(Submitter supplied) Using single-cell RNA sequencing technology, we have built a comprehensive transcriptomic dataset for the adult Drosophila ovary and connected tissues. A total of 429,855,892 reads were obtained with 28,995 mean reads per cell for the final dataset of 7,053 high-quality cells containing an overall 11,782 genes. Using this dataset, we identified the transcriptional trajectory of the entire follicle cell population over the course of their development from stem cells to the oogenesis-to-ovulation transitioning phase in the Corpus luteum. more...

Expression analysis of laser cut germaria vs laser cut apex of testes

(Submitter supplied) Here we used laser cutting microdissection and RNA amplification to profile the gene expression in wildtype female germaria and male apex of the testes. Single-cell RNA sequencing identifies regulators of differentiation and nutritional cues in Drosophila female germ cells

(Submitter supplied) Drosophila ovarian germline stem cells (GSCs) are a powerful model for stem cell research. However, due to the scarcity of GSCs in ovarian tissue, it is difficult to obtain the transcriptional profile of GSCs and identify novel GSC markers. In this study, we took advantage of single cell RNA sequencing (scRNA-seq) to profile the germline cells and somatic cells in wild type Drosophila ovary. We then performed an in vivo RNAi screen and network analysis to identify genes that are involved in the early stages of germ cell differentiation. more...

Genome-wide maps of Lsd1 binding sites in escort cells/early follicle cells and cap cells/terminal filament cells

(Submitter supplied) Loss of Lsd1 in Drosophila in specific cells of the Drosophila ovary results in increased BMP signaling outside the cap cell niche and an expanded germline stem cell (GSC) phenotype. To better characterize the function of Lsd1 in different cell populations within the ovary, we performed Chromatin immunoprecipitation coupled with massive parallel sequencing (ChIP-seq). This analysis shows that Lsd1 associates with a surprisingly limited number of sites in escort cells and fewer, and often, different sites in cap cells. more...

Dynamic regulation of alternative splicing and chromatin structure in Drosophila gonads revealed by RNA-seq

(Submitter supplied) Both transcription and post-transcriptional processes, such as alternative splicing, play crucial roles in controlling developmental programs in metazoans. Recently emerged RNA-seq method has brought our understanding of eukaryotic transcriptomes to a new level, because it can resolve both gene expression level and alternative splicing events simultaneously. To gain a better understanding of cellular differentiation in gonads, we analyzed mRNA profiles from Drosophila testes and ovaries using RNA-seq. more...

Transcriptomes of the developing larval ovaries of Drosophila melanogaster during terminal filament formation

(Submitter supplied) Insect ovaries are made up of tubular egg producing subunits called ovarioles, whose number largely determines the number of eggs that can be potentially laid. Ovariole number is directly determined by the number of cellular structures called terminal filaments, which are stacks of cells that assemble in the larval ovary. Elucidating the developmental and regulatory mechanisms of terminal filament formation is thus key to understanding the regulation of insect reproduction through ovariole number regulation. more...

Integrative analysis unveils new functions for the Drosophila Cutoff protein in non-coding RNA biogenesis and gene regulation

(Submitter supplied) Piwi-Interacting RNAs (piRNAs) are central components of the piRNA pathway, which directs transposon silencing and guarantees genome integrity in the germ cells of several metazoans. In Drosophila, piRNAs are produced from discrete regions of the genome termed piRNA clusters, whose expression relies on the RDC complex comprised of the core proteins Rhino, Deadlock and Cutoff. To date, the RDC complex has been exclusively implicated in the regulation of the piRNA loci. more...

Stem cell niche organisation in the Drosophila ovary requires the ECM component Perlecan

(Submitter supplied) Stem cells reside in specialised microenvironments or niches that balance stem cell proliferation and differentiation. The extracellular matrix (ECM) is an essential component of most niches, as it controls niche homeostasis, provides physical support and conveys extracellular signals. Basement membranes (BMs) are thin ECM sheets constituted mainly by Laminins, Perlecan, Collagen IV and Entactin/Nidogen and that surround epithelia and other tissues. more...

The Drosophila Brain on Cocaine at Single Cell Resolution

(Submitter supplied) To identify specific cell populations that respond to acute cocaine exposure, we analyzed single cell transcriptional responses in duplicate samples of flies that consumed fixed amounts of sucrose or sucrose supplemented with cocaine, in both sexes. Unsupervised clustering of the transcriptional profiles of a total of 86,224 cells yielded 36 distinct clusters. Annotation of clusters based on gene markers revealed that all major cell types (neuronal and glial) as well as neurotransmitter types from most brain regions were represented. more...
