A Systemic and Integrated Analysis of p63-Driven Regulatory Networks in Mouse Oral Squamous Cell Carcinoma

(Submitter supplied) Oral squamous cell carcinoma (OSCC) is the most common malignancy of the oral cavity and despite therapeutic advances, late-stage diagnoses continue to negatively affect survival, presenting a continuing challenge for clinicians. Detailed molecular characterization by recent bulk and single-cell RNA-sequencing datasets from OSCC suggest that identification of prognostic biomarkers may lead to more targeted therapies, improving  patient outcomes. more...

Targetting super enhancer associated oncogenes in esophageal squamous cell carcinoma [RNA-seq]

(Submitter supplied) Esophageal squamous cell carcinoma (ESCC) is an aggressive malignancy and the major histological subtype of esophageal cancer. Although recent large-scale genomic analysis has improved the description of the genetic abnormalities of ESCC, few targetable genomic lesions were identified and no molecular-based therapy is available. To identify druggable candidates in this tumor, we performed high-throughput small-molecule inhibitor screening. more...

Generation of patient-relevant p63 gene signature to identify novel oncogenes and tumor suppressors that contribute to HNSCC development and progression

(Submitter supplied) To identify novel targets of p63 as part of a patient-centric meta analysis, we performed RNA-sequencing on control and p63-depleted cancer cells (A253 and SCC25). In addition, we performed ChIP-sequencing analysis using multiple p63-specific antibodies, as well as antibodies targeting specific histone modifications(H3K27ac,H3K4me3 and H3K4me1) to evaluate mechanism(s) by which p63 regulates these novel targets. more...

Total RNA sequencing reveals gene expression and microbial alterations shared by oral pre-malignant lesions and cancer.

(Submitter supplied) Head and neck cancers are a complex malignancy comprising multiple anatomical sites, with cancer of the oral cavity ranking among the deadliest and most disfiguring cancers globally. Oral cancer (OC) constitutes a subset of head and neck cancer cases, presenting primarily as tobacco- and alcohol-associated oral squamous cell carcinoma (OSCC), with a 5-year survival rate of ~65%, partly due to the lack of early detection and effective treatments. more...

Genome-wide changes in transcript levels in tongues after 4-NQO and ethanol treatment

(Submitter supplied) Tobacco use and alcohol consumption are two major contributing factors for head and neck squamous cell carcinoma (HNSCC) carcinogenesis. We combined the 4-nitroquinoline-1-oxide (4-NQO) oral carcinogenesis mouse model and the Meadows-Cook alcohol mouse models and performed next generation genome-wide RNA-sequencing of tongues. We determined changes in transcript levels in four groups: 4-NQO followed by ethanol treatment (4-NQO/EtOH), 4-NQO followed by normal drinking water (4-NQO/Untr.), vehicle control followed by ethanol treatment (V.C./EtOH), and vehicle control followed by normal drinking water (V.C./Untr.). more...

FGFR2 Signaling Underlies p63 Oncogenic Function in Squamous Cell Carcinoma

(Submitter supplied) This study was designed to examine the requirement for the p63 transcription factor in Squamous Cell Carcinoma (SCC) tumor maintenance in an in vivo murine system. A tamoxifen-inducible Keratin 14-driven Cre recombinase transgene was used to conditionally excise p63 in advanced murine SCC tumors. These data show the context-dependent regulation of p63 target genes in cancer.

Effects of DLEU1 knockdown on gene expression profiles in oral squamous cell carcinoma cells

(Submitter supplied) We identified DLEU1 as a long noncoding RNA (lncRNA) frequently overexpressed in oral squamous cell carcinoma (OSCC). Knockdown of DLEU1 suppressed proliferation, migration and invasion and induced cell cycle arrest and apoptosis in OSCC cells. To further clarify the molecular function of DLEU1, we carried out gene expression microarray analysis in OSCC cell lines with DLEU1 knockdown. We found that genes associated with “matrix metalloproteinases”, “apoptosis”, “cell cycle” and “MAPK signaling” were enriched among the affected genes. more...

CHIP-seq analysis of cetuximab-resistant cells in oral cancer

(Submitter supplied) We conducted chromatin immunoprecipitation for H3K27ac and BRD4, followed by sequencing (ChIP-seq) to investigate super-enhancer (SE) for drug-resistant using cetuximab-resistant cells and control cells. SE analysis revealed that several unique SE-associated genes in cetuximab-resistant cells were identified.

Gene expression profiling of oral squamous cell carcinoma (OSCC)

(Submitter supplied) According to epidemiological studies, a vast majority, approximately 80%~90% of male OSCC patients in Taiwan habitually drink alcohol (A), and chew betel quid (B), and use cigarette (C). To assess the impact of these dietary factors on the transcriptom, we conduct a high-throughput screen survey in an oral cancer cohort with exposure of A, B, and C. Results indicate several potential oncogenes and tumor suppressor genes are dysregulated in OSCC patients with ABC risk factors.
