Environmental pollution assessment using Mus spretus

(Submitter supplied) We evaluated the suitability of high-throughput transcriptomics approach to monitor terrestrial ecosystems. Free-living Mus spretus from several polluted sites of Huelva (Andalusia, SW Spain) were compared with mice from Doñana Biological Reserve (“Santa Olalla” lagoon (SOL) used as negative control). As most popular bioindicators, M. spretus is poorly represented in gene databases, therefore limiting the use of genomics in ecotoxicological studies. more...

Transcriptomic analyis of the response of porcine PBMC to stimulation with concanavalin A

(Submitter supplied) One of the top priorities of the swine industry worldwide is to decrease the susceptibility of its animals to infectious diseases. There is therefore now an increased focus on the production of more “robust” animals, which have lower susceptibility to a broad range of infectious diseases. One general measure of immune competence is the proliferative response of peripheral blood mononuclear cells (PBMC) to mitogenic stimulation. more...

Preparation of archival formalin-fixed paraffin-embedded mouse liver samples for use with the Agilent gene expression microarray platform

(Submitter supplied) For decades, formalin-fixing and paraffin embedding (FFPE) has been routinely used to preserve tissue samples for histological analysis. Global gene expression analysis of these archival tissues has the potential to greatly advance research attempting to link perturbations in molecular pathways to disease outcome. We investigated 16-year-old FFPE mouse liver samples treated with phenobarbital and created a protocol for their analysis using Agilent gene expression arrays. more...

Gene expression profiling of gastric early-stage carcinoma and precancerous lesions

(Submitter supplied) To investigated the molecular distinction and functional correlation among different histopathological types of gastric neoplasia, the whole genome expression profiling of gastric early-stage carcinoma(EGC) and high-grade and low-grade intraepithelial neoplasia (HGIN and LGIN) were explored. This research will provide biological evidence for the clinical application in different gastric early-stage neoplasia.

Transcriptome profile of liver at different physiological stages in laying hens

(Submitter supplied) In this study, RNA-Seq technology was adopted to investigate the differences in expression profiles of the hepatic lipid metabolism-related genes and the associated pathways between juvenile and laying hens. RNA-Seq analysis was carried out to estimate total RNA harvested from the liver of juvenile hens (n = 3) and laying hens (n = 3). Compared with juvenile hens, 2574 differentially expressed (DE) genes (1487 down and 1087 up) with P ≤ 0.05 were obtained, and 955 of these genes were significantly DE (SDE) at a false discovery rate (FDR) of 0.05 and fold-change ≥ 2 in laying hens. more...

(Submitter supplied) E12.5 mouse whole embryo, E12.5 placenta, embryonic stem (ES) cells, and trophoblast stem (TS) cells were compared on a novel microarray design to validate the system. The in situ-synthesized 60-mer oligonucleotide microarray platform contains approximately 44,000 DNA features, and was designed to detect transcripts from all known genes, as well as about 5,000 potential genes, as identified by the NIA Mouse Gene Index 2.0. more...

Transcript copy number estimation using a mouse whole-genome oligonucleotide microarray (22k Linearity)

(Submitter supplied) E12.5 mouse whole embryo and E12.5 placenta total RNA were pooled to create 25:75, 50:50, and 75:25 ratio mixtures, based on Bioanalyzer quantitation. These samples, along with the original unmixed RNAs, were used as templates for duplicate linear amplification labeling reactions. cRNA target mixtures were hybridized against a Universal Mouse Reference (Stratagene). Pairwise comparison using the NIA Microarray Analysis (ANOVA) software produced log ratios, which were compared to the expected log ratios for genes showing statistically significant (FDR<0.05) differential expression between unmixed embryo and placenta. more...
