Transcriptome analysis by total RNA sequencing of genetically modified Rhodobacter capsulatus strains for inducible expression of cas13a

(Submitter supplied) In this study we analyzed the effects of an altered Cas13a expression in vivo, in presence or absence of ectopically expressed protospacer RNA (plasmid pCV2_SB6), by RNA-sequencing. The genomic modification of the cas13a controlling promoter enables altered expression of cas13a by adding either subinhibitory crystal violet (CV) concentrations (for transcriptional repression of cas13a), or additionally IPTG (for transcriptional induction of cas13a), to the mutant cultures. more...

Operon complexity in Rhodobacter capsulatus revealed by integration of dRNA-seq and RNA-seq data

(Submitter supplied) We report a complex operon architecture for R. capsulatus: operons with multiple TSSs and TTSs, genomic regions of high transcriptional activity and novel transcripts. In addition, we present a new 5' and 3' targeted sequencing method for the Ion Torrent PGM. TEX+ and TEX- indicates if the dRNA-seq library was treated with Terminator 5'-Phosphate-Dependent Exonuclease or not. Treatment with TEX degrades every RNA that does not have a 5'-PPP.

Rhodobacter capsulatus SB1003 under singlet oxygen stress

(Submitter supplied) Global transcriptome analyses at growth before and after 10 min of photooxidative stress were applied to monitor stress dependent gene expression in the alpha-proteobacterium Rhodobacter capsulatus. Transcriptome profiles of pigmented cultures with high aeration were monitored before and after the onset of singlet oxygen stress.

Comparison of the expression profiles of wild-type Rhodobacter capsulatus and a GTA hyperproducer (DE442) by RNAseq.

(Submitter supplied) Gene Transfer Agents (GTAs) are small virus-like particles that transfer random fragments of host bacterial DNA between cells. Unlike true viruses, whose primary aim is self-preservation, GTAs have no preference for the spread of their own genes. GTAs are typically produced from less than 1% of the population, making in-depth analysis of producer cells problematic. Here, we compared the transcriptome of wild-type R. more...

Genome-wide transcriptional profiling of the purple sulfur bacterium Allochromatium vinosum DSM 180T during growth on different reduced sulfur compounds [Set1]

(Submitter supplied) The purple sulfur bacterium Allochromatium vinosum DSM 180T is one of the best studied sulfur-oxidizing anoxygenic phototrophic bacteria and has been developed into a model organism for laboratory-based studies of oxidative sulfur metabolism. Here, we took advantage of the organism’s high metabolic versatility and performed whole-genome transcriptional profiling to investigate the response of A. vinosum cells upon exposure to sulfide, thiosulfate, elemental sulfur or sulfite as compared to photoorganoheterotrophic growth on malate. more...
