RNA was extracted from induced sputum using the RNeasy Mini Kit (Qiagen, Hilden, Germany). RNA quatitation was performed using the Quanti-iT RiboGreen RNA Quantitation Assay Kit (Molecular Probes Inc, Invitrogen, Eugene, OR, USA).

500ng extracted RNA was reverse-transcribed into cRNA and labeled with biotin-uridine-5'-triphosphate by using the Illumina TotalPrep RNA Amplication Kit.

750ng reverse-transcribed cRNA was hybridized to the Illumina Sentrix HumanRef-8 Version 2 Expression BeadChip, which measured the expression of 20590 genes.

BeadChips were scanned using the Illumina Bead Station and data was captured using VeadScan 3.5.11.

Sample and gene profiling results were included in the analysis if the sample was of suitable purity (OD 260/280 ratio between 1.7-2.1) and was successfully amplified (sufficient cRNA generated) and hybridized (95th percentile of fluorescence score>500) and the data passed quality control criteria in GeneSpring GX (correlation coefficients and principle component analysis plots)
