Title |
patient19 periimplantitis tissue |
Sample type |
RNA |
Source name |
peri implant bone (main part) and soft tissue
Organism |
Homo sapiens |
Characteristics |
disease state: periimplantitis tissue tissue: peri implant bone (main part) and soft tissue
Treatment protocol |
After explantation the implants with the adherent tissue were instantly frozen in liquid nitrogen and after that in an -80 °C freezer.
Extracted molecule |
total RNA |
Extraction protocol |
Extraction of total RNA was performed according to the manufacturer's instructions with the help of the RNAeasy Kit (Quiagen).
Label |
biotin
Label protocol |
GeneChip Whole Transcript (WT) sense target labeling assay manual, version 4 - starting with 300ng RNA and following the Total RNA labeling protocol to prepare targets for GeneChip gene 1.0 ST Arrays (omitting RiboMinus procedure).
Hybridization protocol |
Genechip hybridisation, wash and stain kit.
Scan protocol |
Array washing and staining as described in chp 6 of above manual using the GeneChip Fluidics station 450 (fluidics script FS450-007). Arrays were scanned on a GeneChip scanner 3000 7G using default scanner settings. Affymetrix GeneChip® Command Console® (AGCC) was used to process all Affymetrix arrays through fluidics and scanning.
Data processing |
Microarray data were analyzed with Affymetrix GeneChip Command Console Software (Affymetrix). The advanced analysis was done with R (version 2.9) with package limma.
