Extracted molecule total RNA
Extraction protocol Total RNA was extracted from individual lungs homogenized in TRIZOL. Pools of 2 individuals' RNA were subsequently prepared and processed, creating 3 separate pools per treatment group.
Label biotin
Label protocol 7.5 ug pooled total RNA was processed according to the Affymetrix Technical manual Rev3 protocol. Biotinylated cRNA was prepared using the ENZO BioArray High Yield RNA Transcript Labeling Kit.
 
Hybridization protocol 10ug fragmented, biotinylated cRNA was hybridized to RAE230A GeneChips for 16hours at 45oC and 60rpm. The signal amplification protocol for washing/staining was performed in a FS450 automated fluidics station according to Affymetrix protocol.
Scan protocol GeneChips were scanned in an Affymetrix GCS3000 scanner with autoloader.
Description sham = gonadally intact
Data processing The data were analyzed with GCOS 1.4 software. All probe sets scaling was performed with a target signal value of 500. No normalization was performed.
