Growth protocol |
Mice were housed in a specific pathogen-free facility, fed ad libitum and housed at constant ambient temperature in a 12-hour day/night cycle. Breeding and genotyping were done according to standard procedures. Lkb1flox/flox mice (mixed genetic background) were purchased from The Jackson Laboratories (STOCK Stk11tm1.1Sjm/J, stock number: 014143) and were crossed to KspCre mice (B6.Cg-Tg(Cdh16-cre)91lgr/J; C57Bl/6N background)1 to generate a tubule-specific Lkb1 knockout (further referred to as Lkb1Δtub). Lkb1flox/+ and Lkb1flox/flox littermates that do not bear KspCre transgene were used as controls.

Extraction protocol |
Total RNAs were extracted and purified from 5-week old control and Lkb1Δtub kidneys (5 mice per genotype), using RNeasy Mini Kit (Qiagen) according to the manufacturer’s protocol.

Sense target cDNA was prepared from 500 ng total RNA using the Ambion WT Expression kit; the cDNAs were fragmented and labeled with the Affymetrix Terminal labeling and Controls kit according to the manufacturers protocol.

cDNAs were generated and hybridized on GeneChip® Mouse Transcriptome Assay 1.0 (Affymetrix) according to the Affymetrix protocol.

Scan protocol |
Arrays were washed and stained with GeneChip Fluidics Station 450 and scanned with GeneChip Scanner 3000 7G using AGCC.

Data processing |
Raw data from CEL files were RMA normalized and summariezd to transcript clusters using the R Bioconductor package olifa MTA-1_0.na36.mm10.transcript.csv
