Data processing |
The transcriptomic data were normalized using the Robust Multi-array Average (RMA) algorithm (Irizarry et al., 2003) as implemented in the Affy package for R (Gautier et al., 2004). Differentially expressed transcripts were identified using the R package limma (Ritchie et al., 2015), by fitting linear models and empirical Bayesian methods, following a paired t-test and adjustment for multiple testing by Benjamin-Hochberg as implemented in limma.
