Title |
20_02_2013_D08_E1.CEL SSc |
Sample type |
RNA |
|
|
Source name |
whole blood
|
Organism |
Homo sapiens |
Characteristics |
tissue: blood disease state: SSc
|
Extracted molecule |
total RNA |
Extraction protocol |
Total RNA was extracted using a PAXGene Blood RNA kit (PreAnalytiX GmbH) according to the manufacturer’s instructions.
|
Label |
biotin
|
Label protocol |
Gene expression analysis was performed using the Thermo Fischer Scientific Human Genome U219 96-array plate. To process the RNA samples, we used the Beckman Biomek FX TPE System (Beckman Coulter Inc., Indianapolis) by the manufacturer HT-IVT express 2.0.6 standard protocol from Thermo Fischer Scientific.

|
|
Hybridization protocol |
RNA was hybridized and scanned to the Human Genome U219 96-array plate using the GeneTitanR instrument (Thermo Fischer Scientific).
|
Scan protocol |
RNA was hybridized and scanned to the Human Genome U219 96-array plate using the GeneTitanR instrument (Thermo Fischer Scientific).
|
Description |
Gene expression data of SSc patients compared to healthy controls
|
Data processing |
All statistical analyses were carried out using the R system for statistical computing, version 3.2.3, whereas support vector machines (SVM) were trained and evaluated using the R package 'e1071', version 1.6-8. We used Ingenuity pathway analysis (IPA) to collect more information about signaling pathways, networks and gene functions
