Treatment protocol |
Penguins were anaesthetized by isoflurane inhalation, and approximately 100mg of pectoralis muscle was surgically excised, frozen in liquid nitrogen and kept at -80°C until molecular analysis.

Growth protocol |
Four penguins were captured just before they undergone their first immersion to cold sea water and three penguins were captured after they had completely accomplished their acclimation to marine life.

Total RNA was extracted using TriReagent procedure (Invitrogen, Cergy Pontoise, France) following the manufacturer's instructions.

Biotinylated cRNA were prepared according to the standard Affymetrix protocol from 2 ug total RNA.

Hybridization protocol |
Following fragmentation, 20 ug of cRNA were hybridized for 16 hr at 45C on GeneChip Chicken Genome Arrays in a Genechip hybridization oven 640 (Affymetrix). GeneChips were washed and stained with streptavidin-phycoerythrin (Invitrogen Corporation, CA, USA) in a fluidic 450 (Affymetrix) according to the manufacturer’s instruction.

The arrays were scanned with a confocal laser (Genechip scanner 3000, Affymetrix).

Data processing |
The data were analyzed with the MAXRS method dedicated to heterologous hybridization analysis on high density microarrays (Degletagne et al., submitted). They were then normalized by using the quantile method implemented in the limma Bioconductor package.
