Design: DNA was extracted from the four E. coli strains used for in vivo co-colonization studies (AIEC strains 13I and UM-146 and non-AIEC strains T75 and HM488) with the QIAamp DNA Blood and Tissue Kit (Qiagen, MD, USA) as per manufacturer instructions. Libraries for each genome were prepared and barcoded with the NEBNext Ultra II DNA Library Prep Kit (New England Biolabs). The resulting libraries were pooled and sequenced on the Illumina MiSeq instrument (500 cycles, MiSeq Reagent Kit v2).

E. coli strains that were used for in vivo co-colonization studies (AIEC strains 13I and UM-146 and non-AIEC strains T75 and HM488) were were sequenced on the Illumina MiSeq instrument (500 cycles, MiSeq Reagent Kit v2). For in vivo studies, the strains were selected and paired based upon their natural antibiotic susceptibility profiles. Specifically, AIEC 13I is resistant to oxytetracycline while non-AIEC T75 is sensitive to oxytetracycline. AIEC UM-146 is sensitive to ampicillin, whereas non-AIEC HM488 is resistant to ampicillin.
