Design: For silica-dried samples, a tissue mill was used on approximately 0.2 g or 5 cm2 of leaf material to pulverize the sample for DNA extraction. For herbarium specimens, a mortar and pestle with added liquid nitrogen and sterile sand were used instead of the tissue mill on approximately 2-10 cm of leaf material depending on the preciousness, difficulty or availability of the sample. DNA extraction was done using the CTAB method where we adjusted incubation times, or the Qiagen DNeasy Plant Mini Kit. Quality of the extracted DNA was assessed on an Agilent TapeStation and the DNA concentration was determined using Quantus fluorometer. High-quality DNA, with peak fragment length over 400 bp, was sheared using a Covaris ultrasonicator. Between 200 and 700 ng of DNA from each sample was used as input for library preparation using the NEBNext Ultra II DNA Library Prep kit for Illumina with dual index primers. Libraries were size-selected to 300400 bp insert size except for highly fragmented input DNA. Total genomic DNA libraries were enriched for selected target loci using RNA baits in pools of 2030 libraries, following manufacturer's protocols.
