In order to understand host responses to symbiont strains with and without an intact symbiotic type 6 secretion system, we infected Dictyostelium discoideum with wildtype vs. ?tssH Paraburkholderia bonniea and collected samples in a time series to capture the early stages of symbiotic association. Overall design: Two host strains of Dictyostelium discoideum amoebas were each infected with wildtype (wt) and ?tssH (delta) Paraburkholderia bonniea bacteria strain bb433. We collected samples at 90, 360, and 2250 minutes post-infection (mpi). The 2250 mpi sample was intended to represent a longer-term infection and was called the 'positive' sample. Additional samples include uninfected 'negative' controls.

Construction protocol: All cells were collected into RNAlater (Qiagen). Subsequent total RNA extractions from each sample were performed with RNeasy plus Mini kits (Qiagen). Illumina stranded mRNA-seq libraries were prepared and sequenced as 151 bp paired-end reads at University of Minnesota Genome Center (UMGC). Libraries were barcoded, pooled, and sequenced across three lanes to minimize lane (batch) effects.
