Global monitoring of autumn gene expression within and among populations of Sitka spruce

(Submitter supplied) Cold acclimation in conifers is a complex process, the timing and extent of which reflects local adaptation and varies widely along latitudinal gradients for many temperate and boreal tree species. In spite of their ecological and economic importance, little is known about the global changes in gene expression that accompany autumn cold acclimation in conifers. Using three populations of Sitka spruce (Picea sitchensis) spanning the species range, and a Picea cDNA microarray with 21,840 unique elements, we monitored within and among-population gene expression during the fall. more...

Evaluation of differential expression in the vascular transcriptome among Picea species

(Submitter supplied) The goal of this experiment is to assess tissue preferential transcript accumulation and fold difference between two tissues that support secondary vascular growth in three spruces: Picea glauca, Picea sitchensis and Picea mariana. Tissues compared are secondary xylem (wood forming tissue located on the internal side of the cambial meristem) and phelloderm (composite sample of the phloem and phelloderm tissues located on the outer side of the cambial meristem).

Interspecies Pinaceae comparison experiment

(Submitter supplied) The goal of this experiment is to evaluate the potential for utilising this oligonucleotide microarray in other species and genera of the Pinaceae family by using comparative RNA hybridizations in four different spruces (Picea spp), two pines (Pinus spp.) and a larch (Larix laricina), across two tissues, xylem and phelloderm.

PiceaGenExpress database of transcription profiles

(Submitter supplied) A small database of transcription profiles called PgGenExpress was developed from over 150 hybridizations spanning eight major tissue types. In total, transcripts were detected for 92% of the genes on the microarray, in at least one tissue. Non-annotated genes were predominantly expressed at low levels in fewer tissues than genes of known or predicted function. Diversity of expression within gene families may be rapidly assessed from PgGenExpress. more...

Arborea spruce 32K

(Submitter supplied) The sequences included in the microarray were selected on the basis of reproducible sequence quality form all of the ESTs and FL-cDNA described for P. glauca in Rigault et al. (2011) and P. sitchensis in Ralph et al. (2008) (Table 1A). To obtain a robust probe set, we selected sequences that were either detected in the two species, verified with two technologies (Sanger and 454) or were derived from a FL-cDNA (Table 1A). more...

Treenomix spruce 21.8K cDNA microarray

(Submitter supplied) Corning UltraGaps Protocol: Microarray Fabrication and Quality Control Clones were selected from 12 spruce cDNA libraries based on a CAP3 assembly (Huang and Madan, 1999; 95% identity and 40 bp overlap) of 50,770 high-quality 3’ ESTs processed for quality as described in Ralph et al. (2006). This assembly yielded 22,154 contigs and 13,423 singletons. For each contig, the EST member having the longest quality- and vector-trimmed (QVT) sequence was chosen as the representative. more...

Arborea spruce 11K cDNA microarray

(Submitter supplied) The 11K microarray was designed based on the white spruce (Picea gluca [Moench.] Voss) expressed sequence tag (EST) assembly. This assembly comprised 16600 unique contigs sequenced from 17 cDNA libraries, which represented different tissues at a diverse developmental stages and growing conditions. 10400 nonredundant sequences were selected and printed as double, side-by-side on the microarray slide with 4X12 subgrid layout and 132 spots per subgrid. more...

Integrated transcriptomic and proteomic profiling of white spruce stems during the transition from active growth to dormancy.

(Submitter supplied) In the autumn, stems of woody perennials such as forest trees undergo a transition from active growth to dormancy. We used microarray transcriptomic profiling in combination with a proteomics analysis to elucidate processes that occur during this growth-to-dormancy transition in a conifer, white spruce (Picea glauca [Moench] Voss). Several differentially expressed genes were likely associated with the developmental transition that occurs during growth cessation in the cambial zone and the concomitant completion of cell maturation in vascular tissues. more...

Long-term growth under elevated CO2 differentially suppresses biotic stress genes in non-acclimated versus cold-acclimated winter wheat

(Submitter supplied) This study compared the photosynthetic performance and the global gene expression of the winter hardy wheat Triticum aestivum cv Norstar grown under non-acclimated (NA) or cold-acclimated (CA) condition at either ambient CO2 or elevated CO2 (EC). CA Norstar maintained comparable light saturated and CO2 saturated rates of photosynthesis but lower quantum requirements for photosystem II and non photochemical quenching relative to NA plants even at EC. more...
