HybridPoplar_H11-11_Leaves_MalacosomaDisstria_Herbivory

(Submitter supplied) From a set of 15 standard, normalized or full-length cDNA libraries, we generated 139 007 3'- or 5'-end sequenced ESTs, representing more than one-third of the c. 385 000 publicly available Populus ESTs. Clustering and assembly of 107 519 3'-end ESTs resulted in 14 451 contigs and 20 560 singletons, altogether representing 35 011 putative unique transcripts, or potentially more than three-quarters of the predicted c. more...

Treenomix poplar 15.5K cDNA microarray

(Submitter supplied) Corning UltraGaps Protocol: The 15,496 clones from 14 poplar cDNA libraries (Ralph et al., 2006) were selected based on a CAP3 assembly (Huang and Madan, 1999; 95% identity and 40 bp overlap) of ca. 37,000 high-quality 3’ ESTs (i.e. longest available EST sequence from each putative unique transcript). Following in silico selection of candidates, clones were robotically rearrayed from daughter glycerol stock 384-well plates into 96-well plates prefilled with 7% glycerol in LB + ampicillin, incubated overnight at 37°C, and checked for uniform optical density. more...

Diagnostic miniarray of childhood acute lymphoblastic leukemia (ALL)

(Submitter supplied) We developed and validated a diagnostic miniarray to recognize different subtypes of ALL. We analyzed blindly the gene expression profiling of 17 patients: 10 ALL-B, 5 ALL-T and 2 MLL/AF4. This miniarray was able to assign all samples to the correct class. We compared the transcription profiles of the leukemic samples by miniarray competitive hybridisation against an arbitrary total RNA reference prepared from normal human bone marrow. more...

Gene expression profiling of children affected by acute lymphoblastic leukemia

(Submitter supplied) We have examined gene expression profiling of 18 children with acute lymphoblastic leukemia (ALL). In particular, the ALL patients are subdivided in three different subtypes by morphological, immunophenotypic and cytogenetical parameters: 10 ALL-B, 5 ALL-T and 3 ALL-B with the specific chromosomal aberration MLL/AF4. We compared the transcription profiles of the leukemic samples by microarray competitive hybridization against an arbitrary total RNA reference prepared from normal human bone marrow. more...

Diagnostic miniarray of childhood acute lymphoblastic leukemia (ALL)

(Submitter supplied) Miniarray is a diagnostic platform to recognize different subtypes of ALL. It was constructed arraying on glass slides PCR-amplified cDNAs of 30 genes best discriminating ALL-B and ALL-T patients, 10 tags that are differentially expressed in all leukemia samples and 9 housekeeping genes used as hybridization controls. PCR products are printed in quadruplicate in each miniarray and each slide contains four miniarrays. more...

Human Array 2.0

(Submitter supplied) Human Array 2.0 was constructed arraying on glass slides cDNA inserts corresponding to the 3’-portion of mRNAs, from a collection of 4,670 different bacterial clones. This collection was obtained by the systematic sequencing of human skeletal muscle, heart and hematopoietic cell specific libraries. cDNA inserts were PCR amplified directly from bacterial cultures. Bacterial clones were inoculated in 96-well, 2 ml Assay Block (Corning), containing 600 µl LB/Ampicillin (50 µl /ml) and incubated at 37 °C for 16 hrs. more...

Selection criteria for unique Atlantic salmon (AS) and rainbow trout (RT) cDNAs for inclusion on the 16K microarray were as follows: ESTs (cDNA fragments) were assembled into contiguous sequences (contigs) by PHRAP under stringent clustering parameters (minimum score: 100; repeat stringency: 0.99). more...

Identification of rust-induced genes in poplar using Populus 4.6K cDNA macroarray

(Submitter supplied) cDNA macroarray expression profiling was carried out in poplar leaves upon infection with rust in order to identify genes expressed during tree defense response. For this purpose, we inoculated detached leaves of the interamerican hybrid poplar Populus trichocarpa x Populus deltoides 'Beaupré' grown in greenhouse either with spores of avirulent strain 93ID6 (incompatible interaction, I) or spores of virulent strain 98AG31 (compatible interaction, C) of the pathogenic rust fungus Melampsora larici-populina. more...

Genotype and time of day shape the Populus drought response

(Submitter supplied) As exposure to episodic drought can impinge significantly on forest health and the establishment of productive tree plantations, there is great interest in understanding the mechanisms of drought response in trees. The ecologically dominant and economically important genus Populus, with its sequenced genome, provides an ideal opportunity to examine transcriptome level changes in trees in response to a drought stimulus. more...

Transcriptome Profiling of Black Poplar under Boron Toxicity Revealed Genetic Regulation of Boron Uptake, Transport and Detoxification

(Submitter supplied) Poplars are known to be highly tolerant species to boron toxicity and accumulation. However, genes and molecular networks responsible in boron toxicity tolerance have not been investigated yet. Therefore, we performed a pot experiment with 20 black poplar clones collected from the vicinity of boron mines and polluted areas to investigate its potential role in phytoremediation and to select the most boron toxicity tolerant genotype. more...

Melampsora larici-populina gene expression in different tissues and developmental stages

(Submitter supplied) The transcriptome of Melampsora-larici-populina was analysed in urediniospores, germlings and during poplar leaf infection. The array probes were designed from gene models taken from the Joint Genome Institute (JGI, Department of Energy) Melampsora larici-populina genome sequence version 1. One aim of this study was to verify the expression of the automatically annotated gene models in various tissues and development stages. more...
