Single-cell RNA-seq reveals immune landscape of pancreatic cancer

(Submitter supplied) Pancreatic ductal adenocarcinoma (PDAC) has complex tumor immune microenvironment (TIME), the clinical values of which remains to be explored. This study aimed to delineate the immune landscape of PDAC and determine the clinical value of immune features in TIME. There was a significant difference in immune profiles between PDAC and adjacent normal pancreatic tissues. Several novel immune features were captured by quantitative pathology analysis on mIHC, some of which were significantly correlated to the prognosis of PDAC patients. more...

Global mRNA/LncRNA expression analysis of pancreatic tumors causing type3C Diabetes Mellitus

(Submitter supplied) Pancreatic tumors with small size can cause type3C Diabetes Mellitus (PCA-DM) but the mechanism is unknown. In this study we aimed at revealing the mRNA and long noncoding RNA (LncRNA) expression patterns of pancreatic tumors that triggered PCA-DM. Four pancreatic tumors from patients with PCA-DM (A1-A4), four pancreatic tumors from patients without PCA-DM (B1-B4), and four pancreatic tissues from patients with pancreatitis were individually profiled with Agilent microarrays(Arraystar Human LncRNA Array v3.0).

HDAC5 modulates PD-L1 expression and cancer immunity via p65 deacetylation in pancreatic cancer

(Submitter supplied) We performed HDAC5 knockdown in pancreatic cancer cell line (PANC-1). The expression profiling showed NF-κB signaling as a potential HDAC5 targets and the conclusions were futher validated in vivo and in vitro.

Transcriptomic Analysis of Laser Capture Microdissected Tumors of Pancreatic Ductal Adenocarcinoma

(Submitter supplied) In this study, we performed laser capture microdissection (LCM) of PDAC samples to define their cancer- and stroma-specific molecular subtypes and identify a prognostic gene expression signature for short-term and long-term survival. LCM and RNA-seq analysis of cancer and adjacent stroma of 19 treatment-naïve PDAC tumors were performed. Gene expression signatures were tested for their robustness in a large independent validation set. more...

Elucidation of tumor-stromal heterogeneity and the ligand-receptor interactome by single cell transcriptomics in real-world pancreatic cancer biopsies

(Submitter supplied) Through single-cell RNA sequencing (scRNA-seq), we identify substantial transcriptomic evolution of PDOs propagated from the parental tumor, which may alter predicted drug sensitivity. In addition, we performed an integrative analyses of PDAC biopsies and provide an in-depth characterization of the heterogeneity within the tumor microenvironment, including cancer-associated fibroblast (CAF) subclasses, and predicts for a multitude of ligand-receptor interactions, revealing potential targets for immunotherapy approaches.

Spatially resolved multi-omics single-cell analyses inform mechanisms of immune-dysfunction in pancreatic cancer

(Submitter supplied) As pancreatic ductal adenocarcinoma (PDAC) continues to be recalcitrant to therapeutic interventions including poor response to immunotherapy, albeit effective in other solid malignancies, a more nuanced understanding of the immune microenvironment in PDAC is urgently needed. Using a spatially-resolved multimodal single cell approach we unveil a detailed view of the immune micromilieu in PDAC with specific emphasis on the correlation of immune subtypes with patient survival. more...

RNA sequencing (RNA-seq) of ANKRD6 in MKN45 gastric cancer cells by shRNA

(Submitter supplied) Metastasis and recurrence are the major causes of poor outcome in gastric cancer (GC). We showed that ANKRD6 expression is associated with a poorer prognosis in 10 independent GC cohorts and with metastatic states and processes. Here, by transcriptomic profiling we have characterized the effect of ANKRD6 silencing in vitro and found that cells with ANKRD6 downregulation display an impairment in key metastatic processes such as the Epithelial-mesenchymal transition.

Mature tertiary lymphoid structures are key niches of tumor-specific immune responses in pancreatic ductal adenocarcinomas

(Submitter supplied) Objective: To better understand the immune microenvironment of pancreatic ductal adenocarcinomas (PDACs), here we explored the relevance of T and B cell compartmentalization into tertiary lymphoid structures (TLSs) for the generation of local antitumor immunity. Design: We characterized the functional states and spatial organization of PDAC-infiltrating T and B cells using single-cell RNA sequencing (scRNA-seq), flow cytometry, multicolor immunofluorescence, gene expression profiling of microdissected TLSs, as well as in vitro assays. more...

Dysregulated miRNAs modulate tumor microenvironment associated signaling networks in pancreatic ductal adenocarcinoma

(Submitter supplied) Purpose: The goals of this study are to investigate the role of miRNAs in regulating pancreatic ductal adenocarcinoma (PDAC) tumor microenvironment (TME) and PDAC progress. Methods: Total RNA-seq and miRNA-seq were performed on PDAC tumor and adjacent benigh tissues, and the miRNA profile was also investigated from the patient and healthy subject plasma. Single-cell RNA-seq was performed on one PDAC tissue, using 10x Genomics 5 prime gene expression technology. more...

Plasma cells in human pancreatic ductal adenocarcinoma secrete antibodies to widely expressed self-antigens

(Submitter supplied) Intratumoral B cell responses are associated with more favorable clinical outcomes in human pancreatic ductal adenocarcinoma cancer (PDAC). However, the antigens driving these B cell responses are largely unknown. We sought to discover these antigens by using single-cell RNA (sc-RNASeq) and immunoglobulin (Ig) sequencing of tumor-infiltrating immune cells from seven primary PDAC samples. We identified activated T and B cell responses and evidence of germinal center reactions. more...
