Treatment protocol No treatment was used prior to RNA extraction.
Growth protocol Prior to analysis flies were maintained in mixed female/male populations on standard cornmeal agar medium in vials and kept in humid culture rooms at 25°C with a 12 h light/12 h dark cycle. 7-12 days old female flies were used. Pools of 20 flies were used per sample replicate.
Extracted molecule total RNA
Extraction protocol Total RNA was extracted as described {Davis, 2011}, from dissected guts and from the rest of the fly minus gut and head (carcass) of 7-12 days old female flies. Tissues from three independent pools of 20 flies were used and analyzed as biological replicates.
Label biotin
Label protocol Biotinylated cRNA were prepared according to the standard Affymetrix protocol.
 
Hybridization protocol As recomended from the manufacturer (Affymetrix)
Scan protocol GeneChips were scanned using the Hewlett-Packard GeneArray Scanner G2500A.
Description Gene expression data from wild type and nub1 gut or carcass, respectively.
Data processing The data were analyzed with Microarray Suite version 5.0 (MAS 5.0) using Affymetrix default analysis settings and global scaling as normalization method in Expression Console
