Data was processed with Robust Multichip Average (RMA) (background correction, normalization, and summarization) as implemented in BioConductor (Irizarry et al., 2003a; Irizarry et al., 2003b; Gentleman et al., 2004). The Brainarray agronomics1_TAIR9_gene.cdf Chip Definition File (CDF) was used to assign probes to genes (Brainarray). The BioConductor package Limma as well as the Rank Products method was used to identify differentially expressed genes (Breitling et al., 2004; Smyth, 2004).
