Total RNA was isolated following standard TriReagent protocol (Sigma-Aldrich) and DNase treatment was performed (TURBO DNase-free, Life Technologies). Total RNA quality and quantity were checked by means of Bioanalyzer (Agilent Technologies) and NanoDrop ND-1000 Spectrophotometer (Thermo Scientific), respectively.

MiRNA expression profiling was carried out using the one-colour labelling method. Labelling, hybridization, washing and slide scanning were performed following the manufacturer's protocol (Agilent Technologies). Briefly, 100 ng of total RNA were dephosphorylated and denaturated; then a ligation and labeling step with Cy3 was performed.

Hybridization protocol |
Samples were hybridized to oligonucleotide glass arrays with sequences representing probes for 866 human and 89 human viral miRNAs from the Sanger miRBase (release 12.0) (Human miRNA Microarray V3, Agilent Technologies). After 20 hours, slides were washed and scanned.

Slides were scanned with the dual-laser Agilent scanner G2505B.

Data processing |
The LIMMA (LInear Models for Microarray Analysis) package was used to analyze miRNA expression profiles in normal prostates and prostate cancer tissues. Raw intensity values were background subtracted (method = subtract with an offset of 20) and normalized using the quantile method. Duplicated probes were averaged.
