50 ml 106 cfu/ml B. subtilis OKB105 suspensions incubating with 30 rice seedlings for 2 h were harvested for following microarray analysis, and OKB105 cells that without interacting with rice were used as control.

Growth protocol |
B. subtilis OKB105 was grown in LB at 37℃for 12 h. Cells were harvested by centrifugation at 8000 rpm for 15 min at 4℃, resuspended in distilled water and adjusted to a final concentration of 106 cfu ml-1.

Total RNA was extracted using the Bacterial RNA Kit according to the manufacturer’s instructions.

Data processing |
Scanned images of microarray chips were analyzed using Expression Console (Affymetrix) with the default settings. Raw data were processed using different algorithms. Detected Above Background algorithm (DABD) and RMA Background Adjustment algorithm were performed in order to remove the background value.
