Title |
bladder_control_pool-3 |
Sample type |
RNA |
|
|
Source name |
Normal bladder tissue
|
Organism |
Homo sapiens |
Characteristics |
Tissue extracted resecting a bladder area using scissors. Immediately frozen and stored at -80ºC until processed. Pool of 4 individual samples.
|
Extracted molecule |
total RNA |
Extraction protocol |
Tissues were mechanically homogenized in TRIzol reagent. Total RNA was extracted following TRIzol manufacturer's instructions and subsequently purified according to the "Clean up protocol” of the RNeasy RNA extraction kit (Qiagen, Valencia, TX). 5 µg of pooled total RNA (with equimolar contribution of each sample) were used in a reverse transcription reaction to synthesize cDNA using standard Affymetrix protocols (http://www.affymetrix.com/support/technical/manual/expression_manual.affx)
|
Label |
biotin
|
Label protocol |
According to standard Affymetrix protocol for U133 plus 2.0 array.
|
|
|
Hybridization protocol |
15 µg of fragmented and labelled cRNA were hybridized according to standard Affymetrix protocol for U133 plus 2.0 array.
|
Scan protocol |
According to standard Affymetrix protocol for U133 plus 2.0 array.
|
Description |
Individual array of a bladder cancer expression experiment.
|
Data processing |
Data was obtained from cel files under R using the RMA algorithm as:
library(affyPLM);
data<-ReadAffy(celfile.path="cel/");
X<-rma(data);
result<-exprs(X);
write.table(result,"rma.raw");
