Extraction protocol Total RNA was extracted from freeze-ground berry tissues (no seeds) using a CTAB based protocol with a chloroform denaturation step. RNA was cleaned with RNeasy kit (Qiagen, US) including the DNAse treatment on column.

Data processing Quality trimming of raw reads was done with Sickle v.1.210 with a threshold of 20 (Q >20).

Bowtie2 v.2.1.0 was used to map the processed reads to the combined references with the following options: -q --end-to-end --sensitive --no-unal -p 12
Read counts were extracted from the bowtie2 alignments using the script sam2counts.py v.0.91
