Extraction protocol Pupal nervous systems were disseced in PBS, immediately transferred to ice and about 10 CNS were pooled together per sample to isolate RNA using Trizol
Libraries were made with 500ng total RNA using Illumina v2 protocol with 1/3rd the kit recommended volumes. Purification and size selection using Ampure beads.

Good quality sequencing reads after adapter trimming were mapped to Drosophila genome using Tophat v 2.0.11 with parameters -m 1 -F 0 -p 6 -g 1 --microexon-search --no-coverage-search
Mapped reads of both conditions at each individual timepoint were used for differential expression analysis by cuffdiff v2.2.0 using default options
Gene counts for both conditions at each time point were independantly generated using BioConductor packages GenomicRanges and IRanges which were then used to call differentially expressed genes using the Bioconductor package EdgeR

Supplementary_files_format_and_content: tab-delimited text files with expression levels, fold change and p-values for all genes from cuffdiff and edgeR
