Treatment protocol After 24h of infection, medium and non-attached bacteria were washed off and the mouse cells harvested by trypsinization (5mins at 37C). Following neutralization with ice-cold medium, and a PBS wash, cells were flash frozen in liquid nitrogen
Growth protocol Cells were grown to 70% confluence in RPMI 1640 medium supplemented with 10% FBS at 37C
Extracted molecule polyA RNA
Extraction protocol Qiagen RNeasy mini-prep kit.
Label biotin
Label protocol Biotinylated cRNA were prepared according to the standard Affymetrix protocol from 12 ug total RNA.
 
Hybridization protocol Following fragmentation, 25 ug of cRNA were hybridized for 16 hr at 45C on GeneChip Mouse 430_2. GeneChips were washed and stained in the Affymetrix Fluidics Station 450.
Scan protocol GeneChips were scanned using the Affymetrix GS300
Description Gene expression data from mouse non-progenitor gastric epithelial cells, infected with H. pylori isolate Kx1 (ChAG-associated)
Data processing The data were analyzed with Microarray Suite version 5.0 (MAS 5.0) using Affymetrix default analysis settings and global scaling as normalization method. The trimmed mean target intensity of each array was arbitrarily set to 500.
