Raw fastq files were pseudoaligned to Ensemble version 82 transcripts using Kallisto (vn: 0.43.0) Kallisto output files were later summarized into gene level abundance and counts using tximport Bioconductor package followed by DESeq2 to perform differential expression analysis Genome_build: hg19 Supplementary_files_format_and_content: abundance.tsv output from kallisto containing abundance in TPM and estimated fragment counts for all Ensemble 82 transcripts.
