Treatment protocol For RNA isolation flies were maintained either on a control or lithocholic acid (LCA)-supplemented medium for 30 days.
Growth protocol The Drosophila melanogaster wild type strain W1118 (Bloomington Drosophila Stock Center #5905) was used for all experiments and grown over 30 days.
Extracted molecule total RNA
Extraction protocol Total RNA was extracted from whole flies by using TriFastTM (Peqlab, Nuernberg, Germany) according to manufacturer’s instructions. Prior to RNA extraction, 10 flies per group were homogenized in TriFastTM in a TissueLyser II (Qiagen, Hilden, Germany). RNA concentration and purity was detected via a NanoDrop (NanoDrop2000c; ThermoScientific, Waltham, MA, USA).
Label Biotin
Label protocol Biotinylated cRNA was generated from 1.5 µg total RNA using the One-Cycle Target Labeling Assay (Affymetrix).
 
Hybridization protocol Microarray analysis was performed at Source Bioscience (Nottingham, UK). RNA quality was assessed by using an Agilent Bioanalyzer 2100 applying the RNA 6000 Nano Assay. cDNA were hybridized for 16h at 45°C using Hybridization Wash and Stain Kit (Affymetrix).
Scan protocol Arrays were washed and stained with GeneChip Fluidics Station 450 and scanned with GeneChip Scanner 3000 using the GeneChip Operating Software (Affymetrix).
