Treatment protocol Treatment involved gently uprooting the plants from the soil, rinsing the roots with distilled water to remove excess soil and then incubating in either a F. oxysporum spore suspension (1 million spores/ml resuspended in water) or distilled water (mock) for 15 seconds before replanting in soil. Plants were moved to hotter, long day conditions (16hr light, 28C and 21C day night cycle) to promote infection and harvested 48 hours after treatment.
Growth protocol Plants were grown under short day conditions (8hrs light, 24C and 21C day night cycle) in plastic trays (30 cells 5cmx5cm) with two plants per cell for 4 weeks before treatment.

Extraction protocol Total RNA was extracted using the RNeasy Plant Mini Kit (Qiagen) according to the manfacturer's instructions.

Label protocol The RNA was labelled, hybridized, washed and scanned by the AGRF (Australian Genome Research Facility - http://www.agrf.org.au) according to Affymetrix requirements.

Description Expression data from Col-0 leaves harvested 48 hours after the Mock treatment.
Data processing The data was analyzed using GenespringGX 7.3.1. The raw CEL files were pre-processed using the RMA algorithm and the resulting expression values were normalized per chip to the median across all chips.
