Data processing Illumina BaseSpace software was used for basecalling.
Sequenced reads were mapped to mm10 whole genome using hisat2 (v 2.1.0).
htseq-counts (v 0.11.2) (non stranded option) was used with Gencode.vM23 annotation to obtain reads mapped to genes in mm10.
Count tables from htseq-counts, were used by Deseq2 (v 1.24.0) to identify differentially expressed genes.
