Extraction protocol 1ml of culture was treated with RNAprotect reagent and total RNA extracted using the Rneasy kit. Ribosomal RNA was depleted using the Ribo-Zero rRNA removal kit.
RNA libraries were prepared for sequencing using standard Illumina protocols

Data processing Illumina Casava1.7 software used for basecalling.
Sequenced reads were trimmed for adaptor sequence, and masked for low-complexity or low-quality sequence, then mapped to PAO1 genome (NC_002516) and assessed using the Rockhopper RNAseq analysis pipline (Tjaden et al 2013, Genome biology)
