Sample type |
RNA |
Source name |
Explant cultured human gingivel tissue
Organism |
Homo sapiens |
Characteristics |
tissue origin: gingival cell type: fibroblast sex: Male age: 29
Growth protocol |
Dermal and gingival tissues were obtained from healthy volunteers whose informed consent was obtained according to the protocol approved by the ethics committee of Nagoya University Hospital. After enzymatic digestion, tissues were cultured by explant primary culture and passaged in Dulbecco's modified Eagle's medium (DMEM) containing 10% fetal bovine albumin at 37°C under the presence of 5% CO2 for about 4 weeks. Total mRNAs were extracted from cells between 4-5 passages.
Extracted molecule |
total RNA |
Extraction protocol |
Trizol extraction of total RNA was performed according to the manufacturer's instructions.
Label |
biotin
Label protocol |
Biotinylated cRNA were synthesized according to GeneChip Eukaryotic Target Preparetion & Hybridization Manual.
Hybridization protocol |
Following fragmentation, 10 ug of cRNA were hybridized for 16 hr at 45 degree on Human Genome Focus Array (Affymetrix). Microarrays were washed and stained in the Affymetrix Fluidics Station 450.
Scan protocol |
Microarrays were scanned using GeneChip Scanner 3000 7G
Description |
Gene expression data from primary cultured human fibroblasts
Data processing |
The data were analyzed with ArrayAssist® (Stratagene) using software's default analysis settings and global scaling as normalization method(MAS5 selected). riefly, from 8,500 probes on the array, normalization and scaling (MAS5), flag-positive gene selection, unpaired t-test, and CV selection (<20) resulted in obtaining 5,284 genes to analyze. GO (Gene ontology) analysis was performed by the software’s default settings to find the gene group related to same category of biological function by searching the common key terms that had been reported with the genes.
