Extraction protocol |
Total RNA was extracted by Ultraspec RNA isolation Kit from Biotecx Laboratories, Inc according to the manufacturer's instructions.

Biotinylated cRNA were prepared according to the standard Affymetrix protocol from total RNA.

Hybridization protocol |
The labeled cRNA were hybridized for 16 h at 45C on Affymetrix Hu95A chip. Affymetrix chips were washed and then stained with a streptavidin-phycoerythrin conjugate.

Scan protocol |
The arrays were scanned at a resolution of 3mm, using a specifically design confocal scanner (Affymetrix).

Data processing |
The data were normalized by using quantile normalization and then obtained the probe set intensity using RMA or MAS5 as implemented in the affy package in Bioconductor. The present/absent calls for each probe set were generated based on Wilcoxon signed rank test using the mass5call function in the affy package.
