Treatment protocol |
Complete plants (45 DPG) were aerated with a gas mixture containing 10.5% oxygen (composed of a 1:1 mixture of ambient gas and N2) or ambient gas containing 21% oxygen for control samples in darkness for 1 hour. Plants were decapitated and immediately frozen in liquid nitrogen. About 70-80 siliques were dissected in liquid nitrogen for one biological replicate.

Growth protocol |
Plants were grown at 22°C under 16/8-h photoperiod, a relative air humidity of 60% and an approximate light intensity of 100-150 µmol photons m-2 second-1.

Extraction protocol |
Total RNA was isolated from siliques using GENTRA kit (Biozym, Germany) according to the manufacturer´s instructions. RNA was further purified using RNeasy Kit (Quiagen) and subjected to DNAse digestion (Quiagen) according to the manufacturer´s instructions.

Biotinylated cRNA was prepared according to the standard Affymetrix protocol from 2 ug total RNA (Expression Analysis Technical Manual, Affymetrix) at the RZPD Deutsches Ressourcenzentrum für Genomforschung GmbH (Berlin, Germany).

Hybridization protocol |
After fragmentation, cRNA was hybridized to GeneChip Arabidopsis ATH1 Genome Array according to Affymetrix standard protocol at RZPD. Gene Chips were washed and stained using fluidics protocol EUKGE-WS2V4_450.

Scan protocol |
GeneChips were scanned using the GeneChip Scanner 3000 (Affymetrix).

Data processing |
Data were processed with the Affymetrix MicroArray Suite software package (MAS 5.0) and analyzed using Bioconductor packages in R. Data were normalized using the Robust Multi-array Average (RMA) method.
