Growth protocol Drosophila larvae were raised in standard Drosophila medium. Immortalised tumours were maintained by serial transplantation into adult hosts
Extracted molecule total RNA
Extraction protocol Total RNA was prepared using Trizol (Invitrogen). Purity and integrity of the purified RNA was assessed on the Agilent Bioanalyzer 2100. Concentration was determined with a Nanodrop ND-1000 Spectrophotometer.
Label biotin
Label protocol Labeling was carried out following Affymetrix instructions (http://www.affymetrix.com)
 
Hybridization protocol Hybridization of the samples to Affymetrix GeneChip® Drosophila Genome 2.0 Array were performed according to the manufacturer’s instructions (http://www.affymetrix.com).
Scan protocol GeneChips were scanned using the Affymetrix GeneChip@ Scanner 3000.
Data processing Gene expression data was pre-processed and normalized with R/Bioconductor. The data was quantile normalized, and the summarization was obtained via GC-RMA. In order to remove the bias due to the experimentation site, from all expression values for a given gene we subtracted the average expression of that gene in the wild type samples obtained at the same experimentation site.
