Extraction protocol |
Genomic DNA was extracted from all the samples using Qiagen DNeasy kit. The extracted DNA were quantified using Qubit 2.0 Fluorometer and quality was accessed in Bioanalyzer. DNA libraries were prepared for sequencing using standard Illumina protocols.

Data processing |
The FASTQ files obtained from BS-sequencing were pre-processed using NGS QC Toolkit (v2.3) to remove adapters and low-quality reads below 20 Phred score. Filtered high-quality reads were mapped on the Kabuli chickpea genome (v1.0) using Bismark (v0.14.3). Identification of methylated cytosines in different sequence context was determined using Methylkit (v1.5.3) with minimum read coverage of ≥ 3 and P-value ≤ 0.0001.
