Treatment protocol |
Half a million CD4+CD45RBhigh T cells from healthy wild type C57BL/6 male mice were transferred to male (Rag-/-) mice on C57BL/6 background. The mice were sacrificed and the colon tissue were collected at week 0, 2, 4 and 6.

Growth protocol |
The mouse were housed in specific pathogen-free conditions according to Institutional Animal Care and Use Committee (IACUC) regulations and the National Research Council's Guide for the Care and Use of Laboratory Animals.

Total RNA was extracted by using Rneasy isolation kit (Qiagen).

Biotinylated cRNA were prepared according to the standard Affymetrix protocol from 5 ug total RNA (Expression Analysis Technical Manual, 2001, Affymetrix).

Hybridization protocol |
Following fragmentation, 10 ug of cRNA were hybridized for 16 hr at 45C on GeneChip Human U95Av2 Genome Array. GeneChips were washed and stained in the Affymetrix Fluidics Station 400.

GeneChips were scanned using the Affymetrix GeneChip Scanner 3000 7G
|
Data processing |
The data were analyzed with Microarray Suite version 5.0 (MAS 5.0) using Affymetrix default analysis settings and global scaling with a target intensity value of 500 as normalization method.
