MicroRNA was extracted by the miRNeasy Mini Kit (Qiagen, Inc.) following manufacturer's instructions. The quality of the purified RNA was determined using a BioAnalyzer (Agilent Technologies, Palo Alto, CA).

Each sample was prepared according to the Agilent's miRNA Microarray System protocol. Total RNA (100 ng) from normal or tumor tissues was dephosphorylated with 11.2 units of calf intestine alkaline phosphatase (GE Healthcare Life Sciences, Sweden), denatured with dimethyl sulfoxide and labeled with pCp-Cy3 using T4 RNA ligase (GE Healthcare Europe GmbH, Otelfingen, Switzerland).

Hybridization protocol |
The labeled RNA was hybridized to Agilent human miRNA microarrays for 20 hours at 55°C.

Scan protocol |
The hybridized microarrays were washed and scanned using an Agilent G2565A scanner. Data were extracted from the scanned images using Agilent Feature Extraction software image analysis.

Scanned images were analyzed by Feature extraction 9.1 software (Agilent Technologies, U.S.A.), and an image analysis and normalization software was used to quantify signal and background intensity for each feature. The data were substantially normalized by the rank-consistency-filtering LOWESS method. The normalized value was obtained from the ratio of each gene's signal in normal tissue to its signal in tumor tissue (data can be found on Series record; GSE28700.txt).
