Treatment protocol No treatment for the cells for this natural history study.
Growth protocol Peripheral blood was collected using PAXgene tubes, and then stored immediately to -80 degree freezer until ready for RNA extraction. Cells were not grown or cultured.
Extracted molecule total RNA
Extraction protocol Total RNA was isolated using Trizol (Invitrogen) and purified using an RNeasy mini kit (Qiagen, Valencia, CA).
Label biotin
Label protocol A total of 5 µg of purified RNA was reverse-transcribed into cDNA using T7-oligo (dT) primer (Affymetrix, Santa Clara, CA) and SuperScript II RT (Invitrogen). The biotin-labeled cRNA was synthesized from cDNA using the BioArray RNA transcript labeling kit (Enzo, Farmingdale, NY) and was followed by fragmentation.
 
Hybridization protocol A total of 15 µg of fragmented cRNA was hybridized on an Affymetrix GeneChip (human U133A) at 45ºC for 16 hours at 60 rpm followed by washing/staining procedures.
Scan protocol All probe arrays were scanned using the GeneChip scanner 3000, and operating software (MAS 5.0) was used to scan the images and for data acquisition.
