NGS transcriptome raw data were alinged to the Ae. aegypti supercontigs genome (AaegL1 by http://www.vectorbase.org) using Bowtie (Ver. 0.12.7 - http://bowtie-bio.sourceforge.net) alignment program. Options: default quality policy (-n 2 -l 28 -e 70) with --best option. See the Bowtie manual at http://bowtie-bio.sourceforge.net/manual.shtml b. Bowtie outputs (.map) were converted to the SAM format by SAMtools (http://samtools.sourceforge.net/). c. SAM files were converted to the BAM binary format by SAMtools. d. BAM binary format were converted to the BED format by bedtools (http://code.google.com/p/bedtools/).
