After DNAse digestion with RNAse-free Dnase set (Qiagen), cDNA was synthesized and purified with the One cycle cDNA synthesis kit (Affymetrix). The cRNA obtained was marked and purified with the IVT kit (Affymetrix), and 15 ug of cRNA were hybridized to Drosophila Genome 2.0 arrays (Affymetrix).

Hybridization protocol |
Following fragmentation, 10 ug of cRNA were hybridized for 16 hr at 45C on GeneChip Drosophila Genome 2.0 Array. GeneChips were washed and stained in the Affymetrix Fluidics Station.

Data processing |
The Affymetrix data were analyzed using CARMAweb tools and the raw data were processed with the gcRMA method. Differentially expressed genes were detected by SAM (Significance Analysis of Microarrays) with a 0.1378 FDR, and using the Benjamini and Hochberg correction for multiple hypothesis testing.
