Treatment protocol Flies were pretreated on food containing either 0 or 0.1 mg/ml nicotine for 10 days, and then treated on food containing either 0 or 5 mM paraquat plus the pretreatment dose of nicotine for 6 days. Flies were transferred to fresh food vials every other day.
Growth protocol Female D. melanogaster w1118 flies were collected up to 24 hours after eclosion and placed into food vials for pretreatment.
Extracted molecule total RNA
Extraction protocol Heads were dissected from 20 females per vial and pooled. Total RNA was extracted using Tri Reagent and the associated protocol, and RNA was cleaned using the Qiagen RNeasy Cleanup Kit and the associated protocol. Total RNA (50ng) was used to generate cDNA and amplified using a NuGEN 3'-Applause amplification system according to the manufacturer's instructions (NuGEN).
Label biotin
Label protocol The cDNA was fragmented and biotin labeled using the Encore Biotin module according to standard protocols (NuGEN).
 
Hybridization protocol The labeled cDNA was hybridized overnight to the GeneChip Drosophila 2.0 array (Affymetrix).
Scan protocol The arrays were scanned on a GeneChip Scanner 30007G using standard protocols, and raw data were obtained using Affymetrix Command Console Software.

Gene expression data from heads of flies exposed to plain food for 16 days.
Data processing The data were analyzed and normalized using the Bioconductor R packages affy and GCRMA (using the default options of quantile normalization, pmonly correction, and median polish summarization).
