Extraction protocol |
Total RNA was extracted using the RNeasy Mini Kit (Qiagen) according to the manufacturer's protocol (http://www.qiagen.com). Tissue samples were mechanically disrupted using a rotary homogenizer, lysed in buffer containing guanidine isothiocyanate (GITC) and then further homogenized (Shredder tubes, Qiagen).

Biotinylated cRNA were prepared according to the standard Affymetrix protocol from total RNA (Expression Analysis Technical Manual, 2001, Affymetrix).

Hybridization protocol |
Following fragmentation, 10 ug of cRNA were hybridized for 16 hr at 45oC to a Human Genome 133 A array (HG_U133A; Affymetrix). The GeneChips was washed and stained in an Affymetrix Fluidics Station 400. Standard Affymetrix Protocols were used (Affymetrix GeneChip Expression Analysis Technical Manual, 2001).

Data processing |
CEL files were read using ArrayAssist software (version 4.1, Stratagene) and PathwayStudio 5 (Ariadne). Intensity values were derived applying the (GeneChip) Robust Multi Array (RMA) algorithm.
