Treatment protocol |
After the 2 day heat shift, a total of 10 guts per sample (5 female, 5 male) were dissected into Trizol and used for RNA extraction.

Growth protocol |
Flies were raised on regular food or food containing an antibiotic cocktail for 10-11 days at 18°C to obtain conventionally reared (CR) or germ-free (GF) flies. The flies were then heat shifted to 29°C for 2 days to get ImdCA expression in gut progenitor cells.

Trizol extraction of total RNA was performed according to the manufacturer's instructions.

Biotinylated cRNA were prepared according to the standard Affymetrix GeneChip 3' IVT plus protocol from 100 ng total RNA (User Guide GeneChip® 3' IVT PLUS Reagent Kit, 2013-2015, Affymetrix).

12 ug of cRNA was used for fragmentation, fragmented cRNA was hybridized on GeneChip®Drosophila Genome 2.0 Array, washed and stained according to the Affymetrix protocol (User Guide GeneChip® 3' IVT PLUS Reagent Kit, 2013-2015, Affymetrix).
