Whole brain and spinal cord were homogenized with steel beads and digested with proteinase K to remove protein residuals. Homogenates were then lysed with lysis buffer & subjected to RNA extraction.

70uL of hybridization buffer was added to 70uL of Reporter Probe Set with optical barcodes (Nanostring Technologies, Seattle, WA) and 8uL of the mix was added to 5uL of 100ng RNA. 2 uL of Capture Probe set was added and the mixture was mixed by inversion.

Hybridization protocol |
Reporter-sample-capture mixtures were hybridized at 65C in a thermal cycler with the heated lid temperature set to 70C for 22 hrs. The hybridized mixture was loaded into Nanostring nCounter FLEX prep station (Nanostring Technologies, Seattle, WA) for robotic processing with high sensitivity detection setting.

Scan protocol |
The cartridge the probe/RNA hybrids were hybridized on in the prep station were loaded onto Nanostring nCounter scanner (Nanostring Technologies, Seattle, WA) and a scan was performed at 555 FOVs per lane/sample.
