Growth protocol |
Embryonal carcinoma cells were cultured in Dubelcco’s modified Eagle’s medium supplemented with 10% foetal calf serum and 40ug/ml Gentamicin. Cells were seeded in gelatine-coated tissue culture plates (0.1%) and all-trans retinoic acid (ATRA), or the different RAR-specific agonists, were added to the plates in a final concentration of 1x10-6 M at different time points (for BMS961, the final concentration has been set to 1x10-7M).

Hybridization protocol |
biotin-labeled-cDNAs were hybridized on Affymetrix GeneChip Mouse Gene 1.0 ST Array (Affymetrix, Santa Clara, CA, USA). The arrays were further washed and stained with streptavidine-phycoerythrin in an Affymetrix GeneChip® Fluidics station 450 using the script protocol F450-0007.

The arrays were scanned with an Affymetrix Gene Chip Scanner 3000 7G.

Data processing |
Expression values were generated with Affymetrix software Expression Console version 1.1, using sketch quantile normalization and median polish summarization as in Robust Multiarray Analysis (RMA).
